what was the matter相当于 what was wrong，wrong是形容词，matter是名词，在表示“问题；毛病”时，“定冠词+ matter”被当作形容词使用了。如：
Is anything the matter? 怎么了?《牛津高阶英汉双解词典》
There's nothing the matter with it. 这没有问题。《牛津高阶英汉双解词典》
当然也有人将the matter直接用作名词“毛病；麻烦事”，如：
Every time he peeps, she jumps to see what the matter is. 每次他一发出尖细的叫声，她就跳起来看是怎么一回事。《21世纪大英汉词典》
但这在英语口语中是不常见的，因为它有时会产生歧义，如：
I don't know what is the matter. 我不知道出了什么问题。
I don't know what the matter is. a) 我不知道出了什么问题。b) 我不知道这个东西(物质)是什么。

如要表达“出了什么问题”这个含义的话，what's wrong, what's the matter, what's the trouble在宾语从句中是不能改变语序的。似乎可以这样理解：在what's wrong, what's the matter, what's the trouble这三个结构中，what作主语，其后是系表结构。由于matter还有“物质”这个意项，因此，“He really didn't know what the matter was. ”这样的句子也应该是说的通的，不过意思就是：他不知道这个物质是什么。在这句话中，the matter作宾语从句的主语，因此be要置于其后。

以下内容摘自《薄冰英语惯用法词典》第548页：
what's the matter 是个习惯用语，the matter 相当于 wrong （毛病，故障）。如果要明确询问有关的人或物时，可在 the matter 之后加上 with 短语。例如：
What's the matter (with you)? （你）怎么啦？
What's the matter with that car? 那部汽车出什么故障了？
注：(1) the matter (with) 这个短语多用在含有等不定代词的句子中。例如：
Is anything the matter? 有什么问题吗？
Nothing is the matter with me. 我没出什么事。
There's something the matter with my car. 我的汽车出了点故障。
(2) 由于习惯用语 what's the matter 中的 what 是主语， the matter 是表语，因而，在复合句中 what's the matter 的词序无须变化。例如：
I asked him what was the matter. 我问他出了什么事了。
The owner of the shop came up to see what was the matter. 店主走过来看看是怎么回事。
不过，在极少数情况下，也可见到这样的句子。例如：
He asked me what the matter was. 他问我出了什么事。
He stood up and looked round to see what the matter was. 他站起来，向周围瞧瞧，看发生了什么事。
(3) 由于 matter 的多义性，下面两句可能出现歧义：
What's the matter? 那物质是什么？/ 怎么回事？
John asked me what the matter was? 约翰问我那物质是什么？/ 约翰问我发生了什么事？
