1. 你理解的its 指代pool,根据这句话的上下文,应该是正确的。its own 是英语中很常见的用法,有时起到加强语气的作用。意思指的每一个pool(水洼)都被拥挤的人群包围着。

2. upon这里等于on, 和look upon as...的用法没有关系。本句中的look 是名词,意思是神色。 all visible things with a brooding look upon them that looked ill.=with a brooding look on them ( them指all visible things, that looked ill 是定语从句修饰them) ,这部分的意思是所有可以看到的东西,凡是看上去病怏怏的,都带着忧郁的神色。
