我的问题是：and so do I 可以用在宾语为否定式的句子后面吗？比如：

He knows nobody here, and so do I.

He made no answer, and so did I.

He said nothing at the meeting, and so did I.

这样的句子对吗？还是要改为 and neither do I, and neither did I 呢？

是的，表示“也如此”意义的so do I只能用在肯定句之后。你给出的三个句子都是否定句，不过形式采用了名词否定的形式而已。no=not any或not a.三个句子分别等同于：

I doesn't know anybody here, and neither/nor do I.

He didn't make any answer, and nor/heither did I.

He didn't say anything at the meeting, and neither/nor did I.

A:so表示肯定

(1)So ＋主语＋be动词/助动词/情态动词

此句型表示对前面某种说法的赞同或附和 “某人或某物确实如此”。用于肯定的情况

--- You seem to like tea. --- So I do.

是的，我确实喜欢

(2)So ＋be动词/助动词/情态动词+主语

---Mary went to the park yesterday. ----So she did, and so did I.

她确实去了，我也去了。

B:neither/nor表示否定(同一个人/事物陈述语序表示确实也不，不同人/事物表示也不）

(1)neither/nor ＋主语＋be动词/助动词/情态动词

此句型表示对前面某种说法的赞同或附和 “某人或某物确实如此”。用于否定的情况

Tom doesn't like English. 汤姆不喜欢英语

Neither Tom does 汤姆确实是这样的

(2)neither/nor ＋be动词/助动词/情态动词+主语
